A player on the blue team is down in the red teams zone and it looks like the downed player isn't going to get back up, do i immediatly blow my whistle or do i wait for a certain team to touch the puck?

The rulebook tells us pg. 23
The play will be stopped for an injured player once his team has possession and control of the puck, if his team has a scoring opportunity the referee will allow the play to finish.
If the referee believes it is a serious injury he will stop play immediately.
If this is younger kids hockey and you think there is an injury it is always best to stop play sooner rather than later, you have to assess the situation and go with your gut feeling. You want to avoid taking away a scoring opportunity from either team in these situations. Hope this helps!
